I’ve heard that one way to naturally insert flaws (and probably good traits too) into a character is just to take one of their personality traits to the extreme.

So, if you have a character that’s a natural leader, you could take that to never letting anyone else take charge or not even listening to others’ opinions. If your character was funny, they could be unable to take anything seriously.

And I haven’t heard it used for good traits, but I think it could work that way too, kinda in reverse (but it wouldn’t always work). Just take the reverse of the above. A character that’s bossy and not good at listening could be a natural leader; a character that can’t take anything seriously could be someone that cheers people up. It wouldn’t work with lots of common villain traits, though, like mercilessness, which was already. Diving into a villain’s past is probably the most effective way to find good traits for them (and, of course, that’s an ideal way to find traits for any character).
