So, what I’ve found helpful is to try to conceive the story from the point of view of the antagonist – or write the story with the antagonist / villain AS the protagonist.

The antagonist has his / her goals just as the protagonists do, and has his or her reasons for why they’re right and the ‘heroes’ are wrong – or why a moral exception should be made for them if they know that what they’re doing is wrong.

If you could link to that short story / give some more details on what you’re trying to do, I might be able to provide more specific / helpful advice.
